Soft-coding subtitles/joining streams

Currently it seems that new subtitles can only be hard-coded, not soft-coded. it would be great if subtitle streams could be selected from external files and then included in the output files. Many containers support subtitle streams: the MKV container supports all subtitle formats I can think of and the MP4 container supports ttxt (MPEG Timed Text) subtitles and VobSub DVD subtitles.
Handbrake can soft-code SRT subtitles in MP4 containers by automatically converting them to ttxt, that would then also be a nice option in TEncoder.

Furthermore, why not create the possibility to join streams in general? For example adding another audio stream from an external file (some containers support multiple audio streams).

Now I use your software with pleasure but I need to combine it with other software (muxing) to fit my needs.

This is something I'd like to do. Currently I am trying to make the program cross platform. New features will have to wait.
